I've got several reports that I've turned on the search box by default. I've noticed that if I have a popup linked report that the copy to clip board icon shows through the popup.

Looks like the flash components z-index is greater than the dialogs one. Do you use any flash blocker or any browser extensions that might change the 'Copy To Clipboard'-objects z-index?
Can you replicate this with another browser?

The issue shows up when I'm using Chrome. I don't have any extensions enabled (version 14.0.835.202)
If I switch to IE 9, the issue doesn't show up.
So it looks like it's related to Chrome??

Yes, it looks to be a Chrome bug. We'll work around it.
