I was cleaning up a bunch of old reports today and noticed that when I delete the report through mydbr, the corresponding stored procedure is NOT deleted. Is the recommended practice to delete the report and then go into the system db and delete the corresponding sproc?

Yes, this is the way it is meant to be.
Deleting reports is not a thing that you do every day and risk of accidentally losing a report is greater than the benefit with direct delete. The unused report-procedures show up in the new report creation list, so you can decide later what to do with them.
